In this manuscript we describe Proteogenomics Viewer, a web‐based tool that collects MS peptide identification, indexes to genomic sequence and structure, assigns exon usage, reports the identified protein isoforms with genomic alignments and, most importantly, allows the inspection of MS2 information for proper peptide identification. It also provides all performed indexing to facilitate global analysis of the data. The relevance of such tool is that there has been an increase in the number of proteogenomic efforts to improve the annotation of (...) both genomics and proteomics data, culminating with the release of the two human proteome drafts. It is now clear that mass spectrometry‐based peptide identification of uncharacterized sequences, such as those resulting from unpredicted exon joints or non‐coding regions, is still prone to a higher than expected false discovery rate. BackgroundPreprint usage is growing rapidly in the life sciences; however, questions remain on the relative quality of preprints when compared to published articles. An objective dimension of quality that is readily measurable is completeness of reporting, as transparency can improve the reader’s ability to independently interpret data and reproduce findings.MethodsIn this observational study, we initially compared independent samples of articles published in bioRxiv and in PubMed-indexed journals in 2016 using a quality of reporting questionnaire. After that, we performed paired comparisons (...) between preprints from bioRxiv to their own peer-reviewed versions in journals.ResultsPeer-reviewed articles had, on average, higher quality of reporting than preprints, although the difference was small, with absolute differences of 5.0% [95% CI 1.4, 8.6] and 4.7% [95% CI 2.4, 7.0] of reported items in the independent samples and paired sample comparison, respectively. There were larger differences favoring peer-reviewed articles in subjective ratings of how clearly titles and abstracts presented the main findings and how easy it was to locate relevant reporting information. Changes in reporting from preprints to peer-reviewed versions did not correlate with the impact factor of the publication venue or with the time lag from bioRxiv to journal publication.ConclusionsOur results suggest that, on average, publication in a peer-reviewed journal is associated with improvement in quality of reporting. They also show that quality of reporting in preprints in the life sciences is within a similar range as that of peer-reviewed articles, albeit slightly lower on average, supporting the idea that preprints should be considered valid scientific contributions. Our goal was to explore self‐care practices among men who have sex with men in the context of Mpox in Brazil. This study used qualitative research methods, including interviews and thematic analysis, to collect and analyze data from male participants across the Brazilian territory. The narratives unveil men's perspectives on self‐care, risk reduction, and health beliefs during the Mpox pandemic. Our findings highlight a multifaceted approach to self‐care among men, encompassing hygiene, physical contact management, mask usage, skin lesion vigilance, and (...) adherence to official guidelines. Men's attitudes toward sexual behaviors emphasize the importance of reducing sexual partners, practicing safe sex, and combating misinformation through accurate information dissemination. The development of these behaviors and self‐care practices can be facilitated by nurses guided by Dorothea Orem's Self‐Care Theory, supported by patient‐centered care, with strategies to address and confront the stigma associated with the disease and provide emotional support. Thus, the study underscores the pivotal role of self‐care in mitigating infection risks, especially in the context of emerging infectious diseases. It acknowledges the impact of socio‐cultural factors and healthcare policies on men's preventive measures. However, it also recognizes limitations, such as potential bias due to stigma concerns and a nonrepresentative sample. Ultimately, the research advocates for tailored education, promotion of gender equity, and healthcare empowerment to effectively manage health risks in such contexts. (shrink)

BackgroundIn the Canadian Alliance for Healthy Hearts and Minds (CAHHM) cohort, participants underwent magnetic resonance imaging (MRI) of the brain, heart, and abdomen, that generated incidental findings (IFs). The approach to managing these unexpected results remain a complex issue. Our objectives were to describe the CAHHM policy for the management of IFs, to understand the impact of disclosing IFs to healthy research participants, and to reflect on the ethical obligations of researchers in future MRI studies.MethodsBetween 2013 and 2019, 8252 participants (...) (mean age 58 ± 9 years, 54% women) were recruited with a follow-up questionnaire administered to 909 participants (40% response rate) at 1-year. The CAHHM policy followed a restricted approach, whereby routine feedback on IFs was not provided. Only IFs of severe structural abnormalities were reported.ResultsSevere structural abnormalities occurred in 8.3% (95% confidence interval 7.7–8.9%) of participants, with the highest proportions found in the brain (4.2%) and abdomen (3.1%). The majority of participants (97%) informed of an IF reported no change in quality of life, with 3% of participants reporting that the knowledge of an IF negatively impacted their quality of life. Furthermore, 50% reported increased stress in learning about an IF, and in 95%, the discovery of an IF did not adversely impact his/her life insurance policy. Most participants (90%) would enrol in the study again and perceived the MRI scan to be beneficial, regardless of whether they were informed of IFs. While the implications of a restricted approach to IF management was perceived to be mostly positive, a degree of diagnostic misconception was present amongst participants, indicating the importance of a more thorough consent process to support participant autonomy.ConclusionThe management of IFs from research MRI scans remain a challenging issue, as participants may experience stress and a reduced quality of life when IFs are disclosed. The restricted approach to IF management in CAHHM demonstrated a fair fulfillment of the overarching ethical principles of respect for autonomy, concern for wellbeing, and justice. This paper criticizes social revolution, by focusing on the reconfiguration of the notion from an ethical point of view. It is divided in three sections: Brother’s death; Remove the sandals; Thou wilt be as many as the stars. Each section contains Levinas’s thought as the main axis. Although it is well known that Levinas does not develop a theory of revolution, it is possible to find a fruitful analysis in light of his meditations about politics and ethics.

BackgroundThe ARRIVE (Animal Research: Reporting of In Vivo Experiments) guidelines are widely endorsed but compliance is limited. We sought to determine whether journal-requested completion of an ARRIVE checklist improves full compliance with the guidelines.MethodsIn a randomised controlled trial, manuscripts reporting in vivo animal research submitted to PLOS ONE (March–June 2015) were randomly allocated to either requested completion of an ARRIVE checklist or current standard practice. Authors, academic editors, and peer reviewers were blinded to group allocation. Trained reviewers performed outcome adjudication (...) in duplicate by assessing manuscripts against an operationalised version of the ARRIVE guidelines that consists 108 items. Our primary outcome was the between-group differences in the proportion of manuscripts meeting all ARRIVE guideline checklist subitems.ResultsWe randomised 1689 manuscripts (control: n = 844, intervention: n = 845), of which 1269 were sent for peer review and 762 (control: n = 340; intervention: n = 332) accepted for publication. No manuscript in either group achieved full compliance with the ARRIVE checklist. Details of animal husbandry (ARRIVE subitem 9b) was the only subitem to show improvements in reporting, with the proportion of compliant manuscripts rising from 52.1 to 74.1% (X2 = 34.0, df = 1, p = 2.1 × 10−7) in the control and intervention groups, respectively.ConclusionsThese results suggest that altering the editorial process to include requests for a completed ARRIVE checklist is not enough to improve compliance with the ARRIVE guidelines. Other approaches, such as more stringent editorial policies or a targeted approach on key quality items, may promote improvements in reporting. (shrink)

RESUME Dans cet article, j’aborde la perspective idéaliste de la « Phénoménologie de la perception » pour montrer que, dans cet ouvrage, l’expérience du corps propre est décrite à partir de la vision du cogito. Pour expliciter cet idéalisme, j’analyse la principale voix donnée au corps au début de la pensée de Merleau-Ponty: la voix pathologique. Les troubles de Schneider rendent explicite son impuissance symbolique, et cette impuissance est vraiment l’impuissance du corps. Le sujet malade est un être soumis à (...) la normativité immédiate de la vie, raison par laquelle il peut découvrir à chaque moment la finitude et la fragilité de l’existence. J’évoque par contre les notes du cours au Collège de France, de 1954-1955, sur la passivité et les cours sur la Nature, de 1957-1958, lorsque Merleau-Ponty examine la vie et la naissance du sens à partir d’une perspective tout à fait différente. J’analyse aussi la lecture qu’il a faite du « cas Dora » pour montrer que le philosophe trouve dans l’hystérie une expérience symbolique très particulière. Cette expérience exige la compréhension de la puissance symbolique du corps propre, l’abandon de la position idéaliste et la découverte du pouvoir de l’hystérique de narrer l’expérience de l’être. ABSTRACT In this article, I approach the idealistic perspective of the “Phenomenology of Perception” to show that in that work the experience of the body is described from a vision of the cogito. To explain this idealism, I asses the main voice given to the body in the beginning of the thought of Merleau-Ponty: the pathological voice. Schneider’s disturbances make explicit its symbolic powerlessness, and that powerlessness is in fact the body’s powerlessness. The sick is a being submitted to the immediate normativity of life, reason by which he can find out at every moment the finitude and fragility of existence. On the other hand, I evoke the course notes from Collège de France, of 1954-1955, about passivity, and the courses about Nature, of 1957-1958, when Merleau-Ponty analyses life and the birth in the sense from an entirely different perspective. Also, I analyze the reading of what he to “case Dora” to show that the philosopher finds in hysteria a very particular symbolic experience. This experience requires understanding the symbolic power of the body itself, the abandonment of the idealist position and the discovery of the power of the hysteric of narrating the experience of being. In the past century, the concept of will was imperceptibly replaced by the cognitive-oriented behavioral qualifiers “voluntary,” “goal-directed,” “purposive,” and “executive” (Tranel et al. 1994), and has lost much of its heuristic merits, which are related to the notion of “human autonomy” (Lhermitte 1986). One of the first difficulties in interpreting Hume’s epistemological writings concerns precisely the meaning of the words ‘knowledge’ and ‘belief’. In this article it is shown, initially, how, from a humean point of view, the traditional epistemic criterion to define ‘knowledge’ and ‘belief’ appears very restrictive. Hume’s theory of causal belief is then briefly reviewed in the light of epistemological naturalism of the Michael J. Costa and Louis E. Loeb. Within the perception-action framework, the underlying mechanisms of empathy and its related processes of moral behavior need to be investigated. fMRI studies have shown different frontal cortex activation patterns during automatic processing and judgment tasks when stimuli have moral content. Clinical neuropsychological studies reveal different patterns of empathic alterations after dorsolateral versus orbital frontal cortex damage, related to deficient cognitive and emotional processing. These processing streams represent different neural levels and mechanisms underlying empathy.

Quanto aos territórios, eles se estabelecem em íntima conexão com os ambientes em suas dimensões paisagística e material, quer sejam os processos geoecológicos, (...) quer sejam as formas e as dinâmicas socialmente produzidas. Analisar os territórios significa examinar como, a cada momento, os ambientes, seus recursos e significados são disputados e viram objeto de conflitos.O público-alvo principal são os estudantes dos últimos anos da graduação, além daqueles em nível de pós-graduação, de todas as áreas que lidam com problemas e conflitos ambientais. Afora os pesquisadores iniciantes e os jovens universitários em geral, porém, podemos presumir que profissionais experientes também poderão tirar proveito do material de diversos capítulos. Naturalist theories of representation have been attacked on the grounds of being too liberal on the minimal conditions for intentionality: they treat several states that are not representational as genuine representations. Behind this attack lies the problem of demarcation: what are the minimal conditions for intentionality that a state should satisfy to be genuinely representational? What are the limits of intentionality? This paper develops a dual proposal to solve this problem. First, I defend the explanatory role criterion in order to (...) assess proposals of minimal conditions for intentionality. I start by proposing the success pattern condition: a state represents a given external feature provided that there is a success pattern present in the behavioural output, and the system uses this state as a proxy for the presence of this external feature. However, this condition is not sufficient for minimal intentionality – there are both intentional and non-intentional success patterns. Another minimal condition is, hence, required to draw this distinction. I propose the constancy mechanism condition: a state is representational provided that the system employs a constancy mechanism in its production. The success pattern and constancy mechanism conditions jointly constitute the dual proposal for minimal intentionality. I argue that this proposal is explanatorily justified and, so, properly demarcates the limits of intentionality. (shrink)

In the Transcendental Dialectic of the Critique of Pure Reason (1787), Kant argues for the impossibility of theistic arguments, namely the ontological, cosmological, and physico-theological arguments. However, his objection relies on his classification of theistic arguments, which has been criticized by analytical philosophers of religion such as Plantinga (2012) and Swinburne (2019). Therefore, this paper aims to critically investigate two problems related to this classification: the systematic criteria of its classification and the historical sufficiency of its three theistic proofs. Regarding (...) the first problem, it will be argued that it is possible to recognize a certain systematic artificiality in Kant's classification of theistic proofs, given the criticisms of Strawson (1966) and Hegel (1812, 1830), as well as the internal critique developed by the authors of this work. Regarding the second problem, it will be argued that it is possible to indicate a certain historical insufficiency in Kant's classification of the three theistic proofs, based on brief critiques focused on some classical theologians such as Anselm, Aquinas, and Al-Ghazali. Finally, once it is justified that Kant's objection depends on this possibly artificial and insufficient classification, it will be briefly indicated that Kant does not seem as justified as he intended in his objection to theistic arguments. Das Crises às possibilidades da Educação Superior no Brasil: uma leitura a partir de Hannah Arendt Resumo: O texto procura entender os pressupostos da educação superior no Brasil e faz considerações sobre seus limites e potencialidades à luz de Hannah Arendt. Segundo Hannah Arendt, a crise da educação remete-se a uma crise de estabilidade de todas as instituições políticas e sociais. E para o enfrentamento dessa crise, Hannah Arendt sugere reconsiderar a crise da modernidade para se repensar criticamente o papel (...) da educação no mundo contemporâneo. De fato, sua reflexão assevera que a educação está entre as atividades mais elementares e necessárias da sociedade humana, e, por isso, tem de ser continuamente repensada em função das transformações do mundo no qual nascem novos seres humanos. According to Hannah Arendt, the crisis in education refers to a crisis of stability of all political and social institutions. And to envisage this crisis, Hannah Arendt suggests reconsidering the crisis of modernity to critically rethink the role of education in the contemporary world. In fact, her reflection asserts that education is among the most fundamental and necessary activities of human society, and, therefore, it must be continually rethought considering transformations in the world in which new human beings are born. Hannah Arendt, questions and makes us think about how the crisis of and in education prevents any development of tasks and dynamics that help, especially for students (in any area of knowledge) to possess and produce knowledge that leads to facing critical situations in the everyday. Code-based cryptography is currently the second most promising post-quantum mathematical tool for quantum-resistant algorithms. Since in 2022 the first post-quantum standard Key Encapsulation Mechanism, Kyber (a latticed-based algorithm), was selected to be established as standard, and after that the National Institute of Standards and Technology post-quantum standardization call focused in code-based cryptosystems. Three of the four candidates that remain in the fourth round are code-based algorithms. In fact, the only non-code-based algorithm (SIKE) is now considered vulnerable. Due to this landscape, (...) it is crucial to update previous results about these algorithms and their functioning. The Fujisaki-Okamoto transformation is a key part of the study of post-quantum algorithms and in this work we focus our analysis on Classic McEliece, BIKE and HQC proposals, and how they apply this transformation to obtain IND-CCA semantic security. Since after security the most important parameter in the evaluation of the algorithms is performance, we have compared the performance of the code-based algorithms of the NIST call considering the same architecture for all of them. It is the only object from which we constantly receive a flow of information through sight and touch; and it is the only object we can experience from the inside, through our proprioceptive, vestibular, and visceral senses. Yet there have been very few books that have attempted to consolidate our understanding of the body as it figures in our experience and self-awareness. This volume offers an interdisciplinary and comprehensive treatment of (...) bodily self-awareness, the first book to do so since the landmark 1995 collection The Body and the Self, edited by José Bermúdez, Naomi Eilan, and Anthony Marcel. Since 1995, the study of the body in such psychological disciplines as cognitive psychology, cognitive neuroscience, psychiatry, and neuropsychology has advanced dramatically, accompanied by a resurgence of philosophical interest in the significance of the body in our mental life. The sixteen specially commissioned essays in this book reflect the advances in these fields. Trata-se aqui de interpretar algumas passagens do Cândido no quadro das linhas de força do iluminismo francês, que dizem respeito ao modo de conceber a atividade do filósofo, orientado pela oposição entre as figuras do "filósofo de gabinete" e o "filósofo mundano." Do meu ponto de vista, esta oposição não encerra tão somente uma tomada de posição sobre a natureza da ação do filósofo, mas diz respeito mesmo a uma concepção do que é a "boa filosofia." Departing from basic concepts in abstract logics, this paper introduces two concepts: conjunctive and disjunctive limits. These notions are used to formalize levels of modal operators.

The present study assessed the language teachers' pedagogical beliefs and orientations in integrating technology in the online classroom and its effect on students' motivation and engagement. It utilized a cross-sectional correlational research survey. The study respondents were the randomly sampled 205 language teachers (μ= 437, n= 205) and 317 language students (μ= 1800, n= 317) of select higher educational institutions in the Philippines. The study results revealed that respondents hold positive pedagogical beliefs and orientations using technology-based teaching in their language (...) classroom. Test of difference showed that female teachers manifested a firmer belief in student-centered online language teaching than their male counterparts. However, the utilization and attitude towards technology in the language classroom is favorably associated with the male teachers. As to students' level of language learning motivation and engagement, it was found out that male and female students have high level of language learning engagement. Further, the test of relationship showed that the higher the teachers' belief in utilizing student-centered teaching to integrate technology in the language classroom, the higher the students are motivated and engaged in learning. In like manner, it was also revealed that teacher-centered belief is negatively correlated to student’s motivation and engagement in online language learning. In this regard, the pedagogical assumptions that hold EFL teachers positively to integrate technology in the language classroom. This study generally offers implications for enhancing language teacher's digital literacy to promote motivating, fruitful, and engaging language lessons for 21ts century learning. (shrink)

Tyler Burge is famous for defending primitivist naturalism about mental representations, according to which mental representations are primitive natural states. Primitivist naturalism contrasts with semantic reductionism, according to which mental representations are reducible to more fundamental natural states. Burge developed the most compelling and influential attack on semantic reductionism from a primitivist naturalist point of view. My goal in this paper is to defend semantic reduc- tionism from Burge’s attack. I assess and refute his objection to the motivations for semantic (...) reductionism and his objection to the semantic reductionist theory that he takes to be the most promising one, namely, teleosemantics. I argue that in spite of the ingenuity of Burge’s objections, they fail to show that there is no motivation for taking representational states as reducible to more fundamental natural states or that the core thesis of teleosemantics is flawed. Cet article se propose d'analyser les relations entre l'anthropologie et l'indigénisme au Brésil. Pour cela, il retrace le processus de migration des savoirs indigénistes depuis leur contexte d'origine au Mexique jusqu'au Brésil, et les transformations qu'ils connaissent au cours de leur trajectoire jusqu'à aujourd'hui, en s'appuyant sur la notion de « traditions de savoirs » pour la gestion des populations qui se sont développées à partir de l'époque coloniale.
